Without knowing much about the Mystery Dungeon series, I know your biggest hurdle will be adding randomly generated dungeons.

The community will answer smaller, specific questions for you, but they in no way can answer "How can I do this? What are the steps?" Break it down yourself, then do what you can piece-by-piece, little-by-little, and then fill in the gaps with research. This isn't a list to ask the community - you can't ask all of these questions and expect a response - but a starting point to begin your design. "And such." What else do I need for this game? (Well - lots of stuff.What items will I need? Armor, weapons, consumables.How will I design the enemies? What will their skills be?.How can I add randomly generated dungeons to RPG Maker?.Make sure you can describe (and further break down) these components, and then tackle them one-by-one. I haven't played the Mystery Dungeons series, but as a gamemaker now, you should consider breaking up what you want to do into its individual components.
